Cord leaders Raila Odinga and Kalonzo Musyoka have accused the IEBC of colluding with Jubilee MPs to reject its Okoa Kenya signatures.
National Assembly Majority leader Aden Duale accused Cord of presenting fake signatures to the Independent Electoral and Boundaries Commission.
Raila said Duale should be probed alongside Johnson Sakaja - Nairobi governor aspirant and TNA national chairman - over the claims.
The Opposition chief decried the commission's lack of commitment in verifying the signatures and further accused it of using Jubilee MPs to respond to Cord's complaints.
"We read malice as Jubilee elements lead the chorus on the question of the threshold. We are running out of patience at the casual manner in which the IEBC is handling the critical referendum matter," he said.
"We are tired of the shenanigans played by the IEBC. We will not be surprised if it bends over and says we did not meet the threshold."
In his address to the press at Serena Hotel in Nairobi on Monday, he said the IEBC should have concluded signature verification in 90 days, in line with the constitution.
In quick rejoinder via Twitter, the commission said: "We are independent and guided by the law. We also speak for ourselves so kindly ignore those who purport to speak for us."
Kalonzo noted that the electoral body had not yet responded to the "wild claims" by Jubilee politicians.
"The statement being made by Jubilee leaders clearly indicates that Jubilee and the IEBC are one and the same thing. We are looking at a pattern very similar to what the IEBC did for and with Jubilee in 2013," he said.
"Jubilee is raising the question of threshold which was, and remains, at the centre of President Uhuru Kenyatta’s fraudulent victory in 2013 when the IEBC went all out to ensure the Jubilee candidate scraped through without a run-off."
Kalonzo, who is Wiper party leader, said they will not be surprised if the IEBC "bends over again to confirm Jubilee’s prophecy" that insufficient referendum signatures were collected.
"We hope that will not be the case. We warn the commission and Jubilee that they dare not take this path again. Times have changed... Critical lessons were learnt from the fraudulent 2013 poll," he said.
The Wiper leader said Kenyans are marching on "sadder but wiser" after the fraud imposed on them by the "most incompetent, most corrupt and most confused leadership in our history".
"Never again shall we allow the will of the people to be subverted and stolen either by the IEBC or the Jubilee leadership," he added.
Kalonzo said the determination to stop "governance by fraud and subversion of the will of the people" will begin with the exercise in the hands of the IEBC.
He said the electoral body has been presented with its last chance to demonstrate its independence.
Cord leaders accused the electoral commission of sabotaging the referendum following the sabotage of a progress review meeting.
The IEBC dismissed the allegations saying Cord's complaints were “nonsense”.
